I was under the Impression that I could utilize a Maintenance Module and some Magazines on a ship to reload my Box Launchers, is this true? And if so, must the Maintenance Capacity match the tonnage of the vessel being reloaded?

Not sure about that requirement but you must be at a colony - maintenance modules do not work while ship is enroute

Magazines are not required; instead, the colony must have the necessary missiles in its planetary stockpile.

Step 1:  Add colony.
Step 2:  Ship with Maint. module 'Move to' colony
Step 3:  unload missiles to colony
Step 4:  Unit with box launchers reload at colony
