Should I build ships with more than one weapon?

Should I add some kind of laser weapon?

I'd go with missiles. If you use beams, you need to be fast. Very fast.

Is there a way to "mark" a system as an place where automatic ships as gate builders etc. should not go?

I manually assign my jump gate construction ships... No sense in building an open door straight into your backyard. Of course, if the enemy does it, there's not much you can do except try and destroy their JGC ship before the gate's completed.

Ohh, so the enemy can also use a gate? Then it make more sence that a neutral fraction I found destroyed my gate builder in there home section.

Btw. does diplomatic teams work even if they are at home on earth or should I put them on a ship and send them to there sun system?

They work from everywhere, so you can keep them on earth.

I have problems with some aliens in a nearby system. 
I have build 30 of these:

Fire Control S16 128-16000 H50
R32/C2 High Power Microwave

Thermal Sensor TH5-40 (50%)
Active search sensor MR84-R100 (50%)
EM Decection Sensor EM2-16 (70%)

Ceramic Composite Amour
Gamma R300/12 Shield

3 x magneto-plasma Drive E0.  6
+ Engineering spaces, Fuel storage, Crew, Bridge

But they does only get 100% destroyed, I hit once pr ship to 1 dmg and they does not really seem to recharge at any usefull rate. 
Any tips or just a link to a war guide?

You need reactors to recharge your beams (otherwise they fire once and run dry)
Also, how many layers of armor are you using?
Also also, how many beams do you have on the ship? Most NPR beam ships have 10-20 beam weapons per ship, so you need to build tough enough to survive that if you can't outrange them.  1 Microwave will not kill anything fast, esp since it's designed to strip shields and disable sensors and targeting systems.
A good tactic is to build an armorball (engines, active sensors to 50-100mkm, as many layers of armor as you can fit while still going 2km/s+, keeping under 5kt) and throw it into a group of enemies.  You'll lose the ship, but you'll get a good amount of intel on their weapon loadouts, so you can plan your ships to that.

In one game, I was up against railgun ships flying 1600km/s.  So I built missile ships flying at 1700km/s with a range of 80mkm.  Outrun, outrange, outgun.  It helped that they had nothing to counter my missiles XD

One more question: Will the population growth be higher if the atm, oxygen level, temperature etc. are perfect or does it not matter as long as they are in the acceptable range?

Atmosphere and temperature doesn't affect population growth at all.  They only affect how much infrastructure a planet needs per million people, if any.

At the moment I only send colonist to planet when they are at 0.

And the number of people living there already. More populous planets grow much more slowly than smaller ones.
