Industry -> stockpile button -> scrap missiles(click on the one you want scrapped), that recovers a small percentage of their build cost, and all of their fuel.

Alternatively, leave them there, they cost you nothing, and can be useful in a pinch.

Trust me - When you fire that last Mk. 2 ASM at the enemy at the gates, it's a damned nice thing to have those extra 2000 Mk. 1s!

Besides, I think you only recoup 25% of the cost of the missile? Not really worth it except in an extreme emergency.
