If anything, what do Spare Berths do mechanically?

When, where and why should I [or shouldn't I] use them?

...And how?

Carriers and prisoner/hospital ships need them to hold more then just the crew.

...which is also important because cryo chambers do not hold lifepod survivors/prisoners.

As for how, it's one of the checkboxes on the ship design screen - something ending in "Excess Q" IIRC.

Do they affect morale?

They indirectly effect morale in that if your ship is overloaded due to picking up survivors or something then morale takes penalties, extra berths prevents that.

Might it be possible to tell a design how many extra berths you want? I mean, rather than a yes/no box to keep excess berths, a box like the deployment time box that lets you define how many extra berths there must be and the ship designer automatically adding or deleting crewquarters like it does when you adjust deployment time or change the design's crew requirements.

So, hypothetically speaking:

Let's say I have a ship with 100 crew and 100 Spare Berths; is that effectively double the berth space required?

If it is, does that half my morale loss after I exceed deployment, or double my listed deployment?

I.e. I have 200 total berths at 6 months worth of deployment, but only 100 actual crew members to consume that 6 months worth of life support, therefore giving the 100 man crew a 12 month deployment?

Does it work that way? I'm just curious...

No.

It doesn't affect your morale loss from long deployments; it reduces your morale loss from overcrowding.  If your ship is damaged and 50 of the regular crew quarters are destroyed and 50 of the spare berths are also destroyed, there are no penalties because there are still 100 places for 100 crew.
