Add greenhouse gasses, add infrastructure, mass deploy terraforming ships, ship the population somewhere safer( or alternatively keep shipping in replacements)

You only Glass a Planet if you cannot Use it. Like it is a  G-6+ world Or A world that you cannot Terraform.
All other Worlds You Land Troops or take out the Spaceports and Kill any Orbitals. and keep a Light force there to Kill any Orbitals they Put up and to Kill any Sp they Make. then when you have troops you Land them and take it over.
I could not find any orbitals despite killing some ships in excess of 40,000 tons and this was (I now know) their only planet, I doubt a <5,000 ton shipyard will build any 40,000 ton carriers. On the plus side I did not quite glass it. I hope the dust and radiation go away soon.

You cant just glass the planet if you want to take it over, you have to murder the population via genocide the old fashioned way.

I recently had a war where I ended it by nuking the NPRs home planet with 228 power 9 missile warheads, now the atmospheric dust is causing big problems for my new population. Is there a way to get rid of it?

You could add greenhouse gas, but then you would have to remove it as the dust settles.
