I was playing both sides of a planetary conquest. I had one side fire missiles at a PDC. Some missiles hit it, other missed. And I got reports of groundside explosions, plus dust and radiation.
Did the missiles keep traveling and hit the planet? Alternately, I had "auto fire" on allowing the ships to pick their own targets; did they decide to attack the world?
If the former, is there a way to cleanly attack a PDC with missiles? Or, is it only possible with beam ships and troop landings?

PDCs are ground installations, not orbital. So any misses would hit the planet, unless they are WAY off.

And since they're on the ground (I assume) weapons detonations on them add to environmental degradation. In other words, this sounds like it's Working As Intended.
To expand on that, Steve intentionally set it up so that it is difficult to cleanly attack worlds (to prevent neutron-bombing the population and taking over the infrastructure on the cheap).

I hope very much to hear it in real life some day.
