Title: Do CIWSs work immediately after doing a Squadron/Standard Transit?

I know transits affect your fire controls and sensors, but does it also affect CIWS? I would assume it does, because they have a fire control, but they're also kind of special.

CIWS is completely unaffected by jump-lag.
