IIRC, they pegged the cause as probably some unexpected interaction with the new missile interception code, because the separation seemed to occur at the specified distance from the point at which the first stage was predicted to intercept the target. So yeah, assuming the second stage is faster than the first, it's going to reach the target in a stern chase but not a head-on intercept.
