Frommy recollection of how to play this game from VB6 is is vaguely relevant, I don't see why this isn't working.

How do I do that? It says it has available missiles (and they're fighters, they don't have any magazines aside from the launchers) so it's not immediately clear to me how I load the launchers.
Edit: ah, drag the available missilesto the launchers? Hopefully that's immediate

Does it make sense to have to load box launchers? Surely the point is that they are preloaded and one use? Or am I missing something?

You will still need to assign a particular missile to a suitable launcher. Theoretically you could have had two different types of missiles controls, two S6 box launchers and two diffent kinds of S6 missiles. The game doesn't automatically decide which missile in a box launcher goes with which missile control, so even with box launchers, you still have to assign them - unless you use auto-assign.

I don't imagine box-launchers as one-use. I would imagine them more like hardpoints on modern fighters or the modern VLS (https://en.wikipedia.org/wiki/Vertical_launching_system (https://en.wikipedia.org/wiki/Vertical_launching_system)) of the US-Navy, which can only be loaded at bases afaik. Compared to classical torpedotubes, which are reloaded form the ship's magazine.
