I know you can get orbital habitats, but what about towing shipyards and other things into space and using them?

As of 5. 42, Orbital habitats, shipyards and maintenance facilities need a location with ground to function. You can move some of those to waypoints in distant space, but they would just sit there and not function.
I believe untethering those functions from orbital bodies is planned for the distant future, but I don't know when that may be.

I tow an Orbital Station to a waypoint out in the middle of nowhere as a refueling station on long runs between my colonies as much for roleplay and as for some necessity.

The refueling base is costly for nothing, ok I understand the need to roleplay here, but surely you realize that you don't need an orbital habitat to manage what is basically a tanker without engine?
A first step toward having space base would be to not accrue overhaul time on military ships without engine ... Because right now this is the one thing that cripple all our attempts.
As for your second design, you really managed to have a civilian shipyard in the 1.000.000 tons range? This is quite impressive!

As they're also Orbital Habitats, they're built by construction factories.

I have one Orbital Habitat built by construction factories. How do I move it? Do I need to design a ship around it or just use a tug to ferry it to Titan?

Slight misunderstanding here :)
Any ship design, that incorporates an orbital habitat can be build by your construction factories on planet.
If you pre-build ships parts with your industry, those parts are automaticaly used by your shipyards, when you order a ship build, that uses those parts.
Prebuilding, for example, engines, can speed up construction of your warfleet by quite a bit.
Edit: Rereading what I wrote, it is not as clear as I thought.
Yes, you design a ship(base) which holds the habitat. The finished design will then be build by your construction factories.
