Title: Troops on ships

If I place marines on a ship they will try to defend against boarding by enemies, i presume... But will i need a HQ on the ship?

You don't need one but if present and assigned with their troops they will act the same as in ground combat. Any troops will help defend against boarding actions, marines are simply good at it getting a bonus.
