So the first PDCs I designed were awful. A quad of ICBMs and some PD and that's about it. I've explored about 5 jumps in any direction and have yet to run into aliens, hostile or not, besides what I presume to be Precursors (and whom I have finally evicted from a desirable system.) I am very much strapped for duranium and gallicite and getting rid of those PDCs might be a nice windfall to jumpstart my construction of automated mines bulk up my mineral imports. The only problem is that I can't find a way to actually scrap them.

1: You can't, but they cost no upkeep so you aren't paying any more at least.
2: You can SM in some minerals and simultaneously remove the PDC.

Actually you can scrap a PDC - its just a little indirect.
1. on the Individual Unit screen (F6) select the PDC you want to scrap
2. Either Press the Destroy Ship button at the bottom (if you dont care about the crew) OR select the Damage Control tab & press the big red Abandon Ship button (if you do)
3 Either method will create a wreck which can then be salvaged using a ship equipped witha salvage module (and teamed up with suitable cargo capacity) - If you have used the Abandon ship method then the crew will be in lifepods which can also be picked up.

How do you SM the minerals? I don't see that option.

With SM mode on, go to the colony page you want the minerals to be added to. Along the bottom will be a button 'SM mods', hit that and the minerals are down the right hand side.

Thank you.
