I'm trying to get missiles onto my logistics ship(fighter bays, mass fuel, and magazines, no weapons), but switching to population under ordnance management doesn't show the missiles. There is a stockpile on the planet, and my flagship can load up just fine.

Haven't played in a while, but I remmeber running into this problem. Try setting the missile loadout you want on the ships' design screen.

Are you quite sure your logistics ship is actually at the population in question?

Yes, I was loading new fighters into it just fine.

The easy way to do this would not be to use the ordnance tab and load each ship individually (thou this is handy for a non-standard loadout) but to set a standard loadout (ship design screen --> ordnance/fighter tab - make sure you have the "Collier" tick checked, so you can actually select missiles for your unarmed ship) and then to order the TG to "Load Ordnance from Colony" with your HW as the target.
As for the problem of the missiles not showing up, if you are actually at the colony (as you say) I have no clue

Are you quite sure your logistics ship is actually at the population in question?
To confirm, go into the F6 Ship window and check the Assigned Population dropdown in the top right. If one isn't set, then set it to the correct population.
