Hey,

How do I tell civ ships (not controlled by me directly) to not enter or to evacuate (move outside) asap a system?

You can´t.

When ships are destroyed in a system, that system gets a "threat rating" which will make the civies to avoid that system, but you cant directly tell the civies to "get the hell out of there"
