Title: Civilians are committing suicide in a pirate-controlled system

I have a friendly alien race nearby, which we agreed on mutual trade access. The problem is that in the middle of the rout there is a spoiler-pirate infested system. How can stop my civilian ships from going that way?

Once the civs start to lose ships, they will avoid the system. Each system has a danger value (based on ships lost recently) and a security value, based on the friendly forces are in the system. If danger exceeds security, the civs stay away. Over time the danger will gradually reduce.

If I recall right you can also ban the system completely.

If nothing else, you could delete the jump gates until the pirates are dealt with.

The danger level shows up as a red number on the Galactic Map, IIRC.
