So some NPR action was slowing down my game. I am no longer seeing that in the log, but the game is still giving me way smaller ticks than what I choose. (Fiddling with Sub-pulse does nothing)
It just shows me the smaller increment without any reason why. Is there a way to check what is going on? Never seen this behaviour before. Already started a new game and a few months in the same thing happened.

It most likely are an NPR fighting the Precursor or Swarm, it should go away after a while...
One trick I have used is to start the game without any AI generated and with 0 chance to spawn any AI, only the Precursor or Swarm can appear. Then, after I have a decent sized empire I'm happy with I would use space master and generate a three to five good systems and then one powerful NPR in each of them. Still with 0 percent chance to spawn new NPRs. Once I have meet a few of them I could spawn a few more not so powerful NPRs in a few new systems to populate the galaxy some more.
That way you will not experience slowdowns until you have a lovely empire that is developed and you will have allot to do so waiting between turns will not feel like a waste of time since you are not waiting years between things you want to do.

I haven't played since a year or so ago, but in the past when that was the case it always showed in the log.
It said slowing down sub-pulses due to fleet formations, or some other reasons. Now it just says nothing. Is this normal?

Are you talking about the log exported as SM to text files or the standard log?

Are you in SM mode or not? The regular empire log does not show everything.

Designer mode does, if one has the password for it.

The log on your hdd shows it even without designer mode.
