Funnily enough I learned this the hard way as well, first time I engaged those FACs I ended up having to use my AMM ships to do all the shooting.
All my missile ships now carry two MFCs - one for the long range anti ship role and one for the closer ranger anti FAC role. I also carry two types of missiles to deal with both.
