I usually use beamy bois to kill all STOs and then do an invasion. I don't generally fully glass planets. If the inhabitants are undesireable I just use chlorine gas and ship out their infrastructure.
Once the population is basically gone I just SM to zero then repurpose the planet for one of my species (my current empire has 3).
