I have the base and support vessel above sitting on a jump point. They are both flagged as collier/supply ship/tanker. Together, the fleet has a Maintenance Support capacity of 180,000 tons. On 3 Jan 180, they had a combined 36,044 MSP. I docked a fleet of 5 destoyers of various classes (124,950 tons) with full MSP. I didn't note the Deploy and Maint clocks when they docked, but after 1 year, they were at 0.03 and 0.67 respectively. All the destroyers have 1 year deployment times and 4+ years maint life. The ships didn't move the entire year.
I have two sets of this set up on 2 different jump points, same exact ship compositions. On 3 Jan 181, exactly 1 year later, one group used 11,742 MSP and the other used 10,352 MSP. That seems astronomical to me given my understanding of the rules. I though each ship would average their yearly MSP draw (or 1/4 of that if being maintained which I think these ships are?). Those numbers for the 2 fleets of destroyers are 4478 MSP per fleet total (each ship is roughly 900ish give or take).
Help me with my understanding of the game, what am I missing?

There's no such thing as 'yearly MSP draw'. There's an estimate of how much MSP one year worth of maintenance failures will cost.

I can't explain why some of your ships seem to be getting only partial maintenance, though.

Each fleet has 2 Tribals, 2 Paladins, a 1 London. I thought I read in the C# rules http://aurorawiki.pentarch.org/index.php?title=C-Ship-Maintenance here that the rate is based on yearly MSP?

Actually, I read it again, it says 1/4 of the Class Cost. I was using the 1YR value! The expected value is then 10,197 MSP per year. The average between the two fleets was basically 11k. I assume the maint/deploy clocks have something to do with that.

You indicated that these fleets are at jump points? Is it possible that during the year you had additional ships at the jump point also?
If so, then for those few hours, days, minutes (I am not sure when maintenance is checked) you had more than the 180,000 ton capacity, and all of the ships at that location would only receive partial maintenance and would thus advance the maintenance clock slightly. So your ships passing through got a break on their clock , while your permanent stationed fleet advanced the clock a very small amount.
As stated above the 1 year MSP is based on the cost to repair failures, while the msp used for maintenance modules to keep the clock from advancing is 1/4 of the build cost, but that 1/4 of the build cost per year is calculated each time maintenance is checked based on the tonnage currently at the location, not just the permanent defense fleet.

Yes, lots of ships through the year, these 2 points are gateways to my empire. They don't stop though, just pass through on their way to various places. The ones listed are there all year around.

Yes, but for whatever amount of time transiting ships are stopped at the Jump point waiting to execute the next order they appear to be considered in the maintenance calculation, which is why the maintenance clocks on you fleet are slowly going up, and why the MSP usage is variable.
If you had a jump point with no traffic, then the maintenance clock on the ships would be zero and the MSP used would be exactly 1/4 of build cost.
Of course if the jump has no traffic you would not need a fleet there. :D

Moving it 10k km in any direction should fix co-location problems if they are the cause.
In my experience it is the JPs with no expected traffic that tend to be trouble. The busy ones tend to be between already secure systems.
