So I'm looking at this on my really old tablet and maybe the formating is messed up but do you not have missle launchers on your second ship? If not, then you can get rid of your fire controls on that ship.
Edit: Oh, you have multiple active sensors on that ship. I'd cut your sensor support to three sizes. A missle sensor (size 1) a fighter sensor (I usually make it size 10 but you go with a bigger size i you are more worried about FACs than fighter) and then a Capital ship sensor (I usually go with a size 100 but you can choose whatever size you most often find). It will make you ships cheaper and require less research while being as effective as your current setup.
Everything is too slow. You can work with really slow ships but your missles are way too slow. With ion engines, your AAM should break 20000 km/s. Probably closer to 30000 km/s. Your other missles need to be faster too. When you make your missle engines are you using your highest speed factor?
You should also improve your defenses. CIWS only defends the ship it is on. Not bad if you put it on a merchant ship or a ship operating on its own, but not really the best use of your hull space for a fleet ship. You might want to add some guass turrets instead. They protect all of the ships in the fleet.
Also, since you don't really have a strong anti missle defense, you should have more armor. I'd up the armor to at least 8 levels if you upgrade your defenses.
Finally, I'm not sure what the size 25 launcher can do that the size 12 can't do better, cheaper and faster. If it is for RP purposes then ignore my comment.

. . . . . . . . . . . I build for size 4-6 AMSs usually, and 800 BP missile cruisers that go much faster then that. I did build a small fleet (5k bp) with missiles a bit bigger then that though. I used mirv missiles so my size 29 missiles fired in salvos of 4 from 2 ships split into 4 size 4 at 20 million kilometers. Because I was using nuclear thermal engines my main force only went 3k kps but my scout cruiser/ energy weapon platform did 4. 2k kps.i am still a noob myself but my plan in make big,slow, and fuel efficient warships that have mix of missile Cruisers and carriers with lots fighters

There are 3 spaces between the period and the number in the OP, you are right though. I really only have a problem of it being slower then I would make an equivalent freighter and being the size of a PDC. I also would think you want all the same type of ASMs so you only need to put 1 type of missile in the magazine and your ammo lasts better. The warheads are a bit small as well but that is personal preference.

Even your billion killometer size 25 doom missile can only fire at 8 million kilometers because that is the range of your best fire control. Also, those are very big ships.
