See the (new) FAQ post about surrendered/hostile civies.  You're probably bombarding your home world with mass packets.  The solution (beyond "Don't Do That" :-) ) has been discussed extensively.

Hey!


So I just started my new game, my first game in fact, and I noticed Civilian freight ships in my System. However, after a few years they have become hostile to me! I cannot target them with my newly created Warship ( Created with use of the tutorial) and therefore cannot shoot at them. I cannot assign a diplomatic team to them either. Although these civilian freight and colony ships do no damage to Earth or any of my ships, they do interrupt my Time Increments and thus makes everything I do takes a much longer time to do (in real life time).

So is there anything I can do to stop this? There is no unrest on any of my colonies
