Surveying for them is fine, in fact that's what I was expecting to do....wait a minute.

Alrighty, figured it out. It was user error, this tipped me off.
If you are putting them in the system with the SM race, your player race would need to survey for them.
While that wasn't directly the problem, it was close. Turns out that while SM mode will let you see the JPs in a newly created system without surveying it, it won't show you any that you add without surveying. Strange.

Mystery solved though.

If you are putting them in the system with the SM race, your player race would need to survey for them.

You can stay with your race selected and in SM Mode just add a new JP too.

I've been dabbling in system creation to create some mineral rich systems between myself and NPRs with the intention of fighting over them. However I'm not able to add any new JPs to a system despite my best efforts. I realize that I could re-route existing JPs to point where I want them too, but that's beside the point.

This issue also arises in cases where I want to create a non-Sol home-system and I get only 1 or 2 JPs, which may or may not leave me completely isolated from the rest of the 'verse.

The process I'm following is this:
1) Select SM race as default race (for sol system creation at least)
2) Go to the System Generation and Display menu (F9)
3) Create a new system
4) Click "Jump Points" Tab
5) Click "Add JP" Button.

I pondered putting this under Bugs, but I think I'm doing something wrong rather than the game. Anyone know?
