If combat involving your race takes a place in a system, the civs will avoid the system for a while. You can see this by clicking the Display Security Status checkbox on the Display tab of the Galactic Map. You can also ban a system body on the F9 system view, although there is a small chance the civs will ignore you.

F9 screen. Should be a button to mark the planet as off limits.

Is there any way to restrict civilian travel to a specific system?  I discovered a nice system with an inhabitable world, unfortunately it's infested with Precursors.  However unbeknownst to me, several of my civilian freighters had already decided to head that way and start unloading infrastructure.  Now they are IN the system about to be blown up, and my fleet is nowhere around.  Is there any way flag civilian traffic in a specific system to prevent this?
