There is also the piracy option : fetch a tug, send 'im to the planet the faulty civ ship is orbiting and seize him! (you have to use the manual tractoring action)

It was my old method for retiring obsolete civilian ships.

Have you tried the "Clear Orders" button ?
I did, it cleared every order but it wouldn't clear the colonists on the civ colony ship.

You can delete the cargo a ship has, maybe that helps you without deleting all your helpfull civilians.

I have an Error 5 ExecutiveOrders coming up everytime I advance in time.

Now I narrowed down the problem and it's a shipping line colony ship that already has 50000 people on it trying to load up more.

Is there a way to delete the whole shipping line? I couldn't find it when i went through the windows but perhaps there is another way.
