There is "Waypoints" tab in the System Map window. You can press "Add" button on it to create waypoint.

Finally arranged a nice galactic map, 1 more question though, how to create waypoints?

No, I'm not sure.  I'll try that, thanks.

It's just I'm so used to everything else in the game being committed to the database instantly, I didn't think of it.

Are you sure, you hit "save" after moving the systems around?

I've found that every time I find a new system, the Galactic map re-jumbles.  Its gotten to the point where I just don't use the Galactic map at all.

It always starts like that.

As you discover systems shift left-click to drag them where you want them.  Then be sure to go to Sys Pos [system position], and click the button on the left hand side to save your changes.  There is a lock-to-grid option, also, and a way to change the size of the grid.  I'm not sure what that does to a jumbled system, I always move stuff manually even when I use the grid.  One bit of advice: drag the systems a good ways away, leave yourself enough room for future discoveries.

Unlike the nice galactic map with links between each system, my galactic map is an clustered jumble like the picture, is there any option to make it similar since I seem to miss it
