Easy. You modify the atmosphere on the candidate planets.

To do this right click on the target planet and create a colony for the default race. This gives you access to the planetary environmental tab. Next SM the atmosphere to the desired composition. Lastly abandon the temporary colony and create a new faction/empire on the prepared planet. Repeat as necessary.

The problem is, you really need to modify some particular planet or at least to mod its atmosphere. It doesn't seem to be the case now though, or am I missing something? What would you do if you want multiple players starting in the same system though?
