Engine tonnage usually takes up between 40 and 60%. Fuel weight varies depending on requirements.
Armour tends to be about 3 layers deep, percentage varies depending on tech and size. Starting at 15-20k I may add shields, for about 5% of total weight.
I often aim for 10 months of deployment time and 1 year of maintenance, for varying percentages.  depending on needs I may deviate far from that.

My ships tend to be very space-inefficient but either fast or cheap to operate, which extends their service life.

it really depends on the role, so there's no hard and fast rules.  The most widely applicable value is engine ratio, but even that is widely variable with the types of engine used;  a high-multiplier engine is likely to be about 25-30% hull space at most, if only for cost reasons. but a ship with low-multiplier (and therefore low cost) can reasonably go up to 50% hullspace or even more.

I think for the most part I tend to keep my military ships similar in percentages, with some variation for different roles;
Engine 10% (+/- 5%)
Armor 10% (+/- 3%)
Shield 15% (tend to keep this exact on all)
Engineering + DC + Maintenance Storage 10% (+/- 3%)
Fuel 5%
I tend to go between 1 to 3 years of deployment time with a maintenance life even longer than that.

I'm not doctrinal but my mid to late ships have similar ratios
most recent ones - by size for 27kt main battleline capital
engines 19% + fuel 8% = 27%
armor 8%+ shield 9%    = 17%
box missiles +their FC    =13.7%
beams +plants + fc        = 10.2%
PD+fc                             =17,2%
crew quarters                 =6%
ewar 2.8 + sensors  2    = 5,3%
engeneering                    =2.7%

25% engine
10% fuel

Aside from that it varies between sensor ships with large % active and passives, regular warships are usually 40-50% weapons and armor

Fighters and facs though are often 50% engine 1-2 small fuel storages, and weapons.

Im curious, in general what template ratios do you use to set up your military ships

for example my ships usually contain:

by necessity (minimal values for a working boat 10%):
7. 5% crew
2. 5% armor

priority (stuff I regularly dont change between designs no mater what 40%):
25% engines
5% shields
10% engineering (equates to 4 years maintenance life)

optional/utility(10-20%):
5% armor/stealth/shield
5% emergency repair/ecm/eccm/FCS/misc tools
10% hanger/detection modules/AMS systems

remaining 30-40% is weaponry or additional hanger capacity
