Conditonal Order: Replace Orders with Order Template.

This would provide a lot of flexibility, and fix some of the really tedious repeated tasks, and could make surveying a little bit more automatic. (refuel, resupply, AND overhaul in one conditional)

I've been thinking about this (I've posted basically the same comment on the suggestion thread) and there is a large problem with it - order templates are system specific.  Standing and conditional orders obviously are not.  I pretty sure that makes the idea a non-flyer unfortunately.

What I hope might be possible would be assigning multiple conditional orders.  Eg: If Fuel less than 40%, then Refuel at colony + Resupply at colony + Overhaul at colony.

Generally speaking in Aurora if you find yourself doing something all the time there is something you are doing wrong. Think about it: Steve mostly played the game and only after decided to release it for us (Starting VB6). Would you think he would keep doing the same thing all over again?

As many other aspects in Aurora (like it or not) 80% of the fun is in planning and preparing. The previous post is right: you can set a series of templates so that you can use them later on along with conditional orders. For example, when I start a new colony I already know that route will be used a lot from Earth so when I start moving minerals I immediately set up a template, same goes for the fuel. I also use a lot of loops slowing down ships to take a year for example before picking up the fuel from my harvesters so I don't have to look at them anymore.

It is not ideal, this is absolutely true however this is the way we currently have to play Aurora till Steve decides otherwise.

PS: The perfect Aurora game is when you can increment 5 days at the time in auto turns just watching your plan and logistic work like a clock.

Good point, I was going to say we could use something along the lines of Autoroute to system, but for that to be useful, the function of that would need to be re-written soas it rechecked the route when it hit that spot in the orders, instead of just being a static route. 
Still wouldn't quite work for finding the nearest whatever though, but it would allow you to define a specific e.g. colony to refuel, resup, and overhaul.

I'd so love to get my hands on it and completely re-write the orders system though. guess I'll just have to keep working on pulsar to get it to a point where doing orders is feasible.

I would like a "Use Order Template" checkbox, myself. With an associated drop down of order templates, potentially filtered by relevant system, although that would be a bit much.

For complex standing orders, it would be nice, patrols etc. Colony Runs whereby you go from point a to point b and transfer things w/o having to use repeated orders or cycle orders.

The system as is is very adequate for these things, but I myself would consider these as nice to haves.

In terms of automation, the order system could use quite a bit QOL... I remember that during development there was a lot of discussion about this. Question is always how much effort it would be on Steve's side compared to how much time we can save with a more flexible system... .

Honestly 95% of what I personally find myself wanting to do, could be solved by making an overhaul also refuel and resupply (or add an additional Overhaul, Refuel & Resupply at nearest...).

That would give automated survey ships, and thats really the big thing for me personally...
