SM mode

How in the Aurora (derp)  :D Does one select MULTIPLE system bodies in the F9 window to add minerals in SM mode?

One doesn't AFAIK.  Process them one at a time.

Oh crud, well, that sucks.  Begin overly long and boring process of adding minerals, oh dear *sigh*  ::)

Not sure why you would need to modify a lot of planets at once. If you want to start with extra mineral deposits, add them to your homeworld. The other option is to go into SM Mode and regenerate all the minerals for the system using the All Minerals button.
